I'm just guessing here, but if you went to your travel office and booked travel for a pet that was going to be reimbursed by the US Government you may be restricted to a US Flag carrier, however if you are paying out of pocket then you could choose the best method that suits your situation and needs.
And to confuse matters even more:
The Fly America Act does not prohibit travel on carriers associated with nations that have a "bilateral or multilateral agreement" with the United States; however, travelers must complete a declaration that such an agreement exists.
